The evil hand of the government is about to extend to the reploid sanctuary. The reploids will all die if something isn't done quickly. Ciel remembers the name of Zero ,the legendary reploid rumored to be sleeping in a suspended animation at some hidden place near Neo Arcadia. "If the legend is true...he might save us...."

A hundred years later after the events of the X series... the Maverick War has finally ended. However an new evil has risen! Ciel rushes to find the legendary reploid "Zero" who might be the only one who can save the humans and the reploids. After being chased and trapped in a mysterious laboratory, Ciel finds Zero. With no other option left, Ciel awakens Zero from his long sleep. Awoken with a shakey memory, Zero protects Ciel. Zero now faces new evils that await him, while he tries to figure out the past.
